Think also of the first movie the clones and the trainers Pokemon were going to battle to the death. I don't think they would want to show Pikachu dieing of old age.(Ash would probably go insane!) As for the Pokemon tower, also in the game you hear that Team Rocket killed Cuebone's mother. I think if Pokemon die it's usually beacause of old age or their trainers don't take care of them.
I think it could also happen if excessive force is used in a battle. Remember Tetsuya (Tyson's) battle with the persian, and how his meowth was REALLY angry, I bet he would've killed it. I might be wrong, but didn't the Judge like stop it or something, or say something to Tyson about it??
There is also the Pokemon Tower in Lavender town, where pokemon are buried.
Also, what happens when a Gastly/Haunter/Gengar dies, they're already ghosts hehe
Some pokemon probably live for a lot longer though. Ninetales can live to be over 1000 yrs old, and didn't Mewtwo say something like "I'm going to wander forever.." which probably means that he lives forever, but he isn't completely a pokemon.
Groudon and Kyogre probably live forever too, seeing as how they made the continents and oceans.

Didn't Dexter say that once ninetales reach 1000 yrs old, they start developing psychic powers, (so that means there was more than one) and that's how ash and co. figured out that the ninetales was making an illusion of that girl.
